Nine years after a failed bank robbery in Wandorf, North of Lincoln left two of his partners dead and forced the third to escape and hide, a former bank robber named Michael Townley is placed under a witness protection program with his family in Los Santos, San Andreas, Santa. Franklin Clinton, who works as a man to regain ownership of a car shop with his friend Lamar Davis, is asked to recover a car from the son of Michael, a teenager, who is late in paying his loan. Michael concludes that his son is about to become a victim of credit fraud, so Franklin faces and orders him at gunpoint to drive into the car shop to smash his face. Franklin does so and then gets fired, but becomes a friend of Michael. When Michael discovers that his wife, Amanda, is betraying him with the tennis coach, he and Franklin chase him to a house, which Michael has broken out as a result of his anger. On the whole, this house belongs to the Mexican dealer Martín Madrazzo, and they are asked to make up. The two bow to his request and, together with others, steal a jewelry shop to pay for it. Trevor Phillips, the only survivor of the bank robbery, hears of the theft and realizes that the actor can only be Michael himself. Trevor goes to Los Santos to find him and finds him.
Meanwhile, the private lives of the three main characters are out of control. The unexpected appearance of Trevor leads to reckless and irregular behavior by Michael, prompting his family to leave him. Michael tries to do something of himself and becomes a successful person, so he goes to work as an assistant to the film producer Solomann Richards, which leads him to a conflict with Devin Weston, a capitalist tycoon who develops a grudge against him and vows revenge. Franklin worries about his friend Lamar who became under the influence of Harold "Stritch" Joseph, a gangster organized into a rival gang while in prison and repeatedly trying to kill Lamar to prove himself to his new gang. Trevor is trying to control the methamphetamine trade in the Blaine district, and this brings him into a war with the "Lost Mc" gang, Latin gangs, drug traffickers and government-backed mercenaries, as well as one of the branches of China's Trivial Mafia led by Wei Chang.
Throughout the story, Michael is forced by FBI agent Dave Norton and Steve Hynes to conduct a series of operations with Trevor and Franklin to undermine a rival agency, the CIA. The three are under the control of Steve Haines, who attacked an armored convoy carrying CIA money and robbing a bank with a salary table for all corrupt police and government officials in Los Santos, but Michael and Trevor are forced to hide temporarily in Blaine County after conducting an operation for Martin Madrazzo They demand compensation but refuse, and Trevor abducts his wife. Steve Haines is increasingly being watched for his tactics, forcing the three to break through the FBI headquarters and scan any of their servers against him. Michael takes advantage of the opportunity and also sweeps out any information about his activities, destroying Steve Haines' influence. After persuading Trevor to return Madrazo's wife, they begin planning for the most daring operations: stealing gold reserves from the federal warehouse.
After returning to Los Santos, Michael reconciles his wife Amanda and his children and return to live together. Trevor discovers that one of their accomplices in stealing the bank nine years ago is not in prison as he thought, but is buried in the grave where Michael is supposedly buried. Trevor feels that Michael has betrayed him, causing friction within the group and threatening to undermine the federal warehouse process. When Michael and Dave Norton are in the middle of a confrontation between the FBI and the CIA and a private security company called Mary Weather, Trevor helps them escape, claiming he is the only one who has the right to kill Michael. Despite his lack of forgiveness, Trevor decides to separate from Michael after stealing gold bullion as planned.
The three successfully carry out the federal warehouse process, but Franklin ends up being pursued by Steve Haines, who wants him to kill Trevor and also by Devin Weston, who wants him to kill Michael. Franklin has three choices: kill Michael or Trevor or let them face their enemies together. If Franklin kills Michael or Trevor, he will cut off his relationship with the survivor and return to his old life. Instead, if neither of them is killed, the three meet and repel a major attack from the FBI and Mary Weather, before going to kill Harold Stritch, Joseph Wuy Chang, Steve Haines and Devine Weston.
